I would like to change the model of the arms. I have another model. But I am not sure about how the progress is to do so. Animations, reference and such?

That is not directly related to MFPS,
in order to use a different hand model with the examples weapon of MFPS simple put the weapon inside of one of the hands bones and there you go, but then you will have to create all needed animations and that (animating) is not related to MFPS.
